What a rare, but cool question to ask in todays "computer can do it all" saturated market. Like DSP said, it depends on the effect needed. I can see canvas being used or airbrushed matte boards like in Batman the Animated series - it's all about the look of the animation.
Mostly gouache or acrylic on paper - sometimes watercolor, although that's much harder to work with. Papers vary, depending on the effect desired.
