I am working on a large project at the moment, I am using flash to draw all of my animation and I will be exporting the video as a series of high quality JPGs or Bitmaps, I am however a little concerned as to whether a program will cope with 3000+ individual jpg frames I am also a little concerned that one doesn't exist

do you have to export as jpegs? ..there are ways of turning .swfs into video...see graphiteman's posting ...
Vegas can do this. I've exported png's (lossless) from Flash and imported as a video clip into Vegas.
But then again, Vegas can open swf's up to Flash 7. So, most of the time you don't need to export image sequences.
And, as ivaneight said, there are other options to go from swf to video...

TVP animation can do it too (and you can also create your animation in it)
Because if you don't need the swf format why animate in Flash?
Flash is not the most animator friendly program.
Depending on what type of animation you are aiming for (limited, cut-out style, fully drawn), there are lots of better alternatives.
